Turn off one of these options:

When starting go directly to my Inbox

or

Send and Receive messages at startup.

With both of these options checked, OE essentially is asking for Hotmail or
MSN Web mail messages twice, concurrently. Also, don't manually go to your
Hotmail or MSN Web mail Inbox until the mail check is complete.

Thanks to each of you for the question and the answers. This was a problem
for me also but just with OE, not hotmail. Thanks for the solution. In
options, it is not clear that checking both those options would result in
duplicates of the same email message. It was so annoying and I am very
grateful for the simple solution.

It only causes duplicated for Hotmail and IMAP accounts.
