Print to web publication
I don't think I'm mixing them during the saving process, and if I were then
saving the print publication with a different name on a different drive
should eliminate that issue.
When I say saving them on the server, I just mean the company network -
that's where the original author saved them. I've since started saving on my
hard drive and still have this issue.

I can't duplicate your problem with 2003 or 2007.
Why are you saving the pub file to the server?
